Since version 3.0 x64-System are supported natively.

A good tool for tuning CCleaner itself:
http://singularlabs.com/software/ccenhancer/
It downloads an additional winapp2.ini to the Ccleaner directory. With it CCleaner supports more than 500 programs additionally!
